Calculates codon usage bias from a DNA/protein sequence and compares to a reference genome using the Codon Adaptation Index (CAI). CAI = 1 indicates perfect match to the reference; CAI < 0.5 suggests poor expression — codon optimisation can increase recombinant protein yields 2–10× in heterologous hosts.
